Within each DataPA Dashboard/Query/Report there is a UID value. This is used within the Enterprise Product/Service and has to be unique. When something is published a check is done to see if the item ( references by its UID) and replaces one if it already there.

If a DataPA file has been copied on disk as so there are two files with the same UID. If you open one of the ones that has just been replaced and use the "Save As" option within DataPA, (you can save to the same Name on disk) the "Save As" method will write a new UID to the query and then publishing will add rather than replace.
